Depends on where the plug ends up and how much there is.  Plugging to adjust the span or pitches generally doesn't make a difference.  However, plug is non-reactive, so if you plug a ball and put a different layout on it, one that puts makes the ball track over the plugged holes, you could see a difference.  Plugging and having the plugged holes away from the track is fine.

Only things to mind about plugging is a) to avoid a huge plug area in the track (since it does not grip on the lane like the rest of the coverstock - effect might be minimal, though) b) and check if the holes are very deep, incl. a potential weight hole. Background is that, if the hole(s) touch the core, the filler's density will be less and therefore the core's dynamics can be affected. Again, the effect might be minimal, but I'd make sure to weigh the ball before drilling it up again.

IMHO, the best option is to use as few plug jobs as possible. If you can stick with a drilling or just need minor span adjustments, a new thumb slug might be enough, or a small move of the fingers while maintaining the overall setup. If you are lucky, one cannot tell that there was a plugging at all.
