What is the story when they don't line up? Is this what you would call a second. How does it affect the options to drill the ball and what are the disadvantages?

Well there not really seconds, just depending on the core and the placement of it the cg can be not inline, the general rule is the mb is found by making a line 6 adn 3/4 inches through the pin and cg, the end of that line is the cg but many balls these day are just ones that have the cg out of line and sas two headed boy mentioned it can be an advantage, its the same way on my trifecta!

Depending how out of line determines whether it's a second or not. I think most companies require the CG to be within one inch of the line from pin to MB. Like twoheadedboy said, it could be used to your advantage if it's off line enough to let you drill your desired layout without a weighthole.
